However, flat-eyed textures can't be made transparent, unless you're talking about Emerald Textures. Also, Snake's eyes can't be transparent, since they also act as Snake's eye base.
The characters below can have transparent eyes... Oddly enough, you can make Toon Link's eye base texture parts transparent.
