To remove parts, use the fuzzy select tool or use the color select tool, then go to edit, the clear. Changing texture formats will almost always lead to a freeze. Certain texture parts can't be made transparent by any means. Only by manual hexing would that be possible. For some examples, it's useless trying to make Mario and Meta Knight transparent. Yoshi can't be transparent either, seeing as his body and head texture parts are in RGB565 format (no transparency). However, Zelda can be almost fully transparent, while Ganondorf can be fully transparent (except for his eye base). I once changed the texture part, koopaAll00, from being in CMPR format, to being in RGB5A3 format. Game froze the instant I tried to use the texture. When it doesn't work, it doesn't freeze or anything, the texture just messes up.

If changing the image format results in a file size that is the same or smaller than the original file, It should work. I just made a Master Hand texture hack last night and he has 2 CMPR textures with a mips level of 4. And 1 RBGA8 with a mips level of 1. I inserted the 4 mip level CMPR images as such and the 1 mips level RBGA8 image as such, And the file was too big. Once I changed all of the images to CMPR textures with a mips level of 1, The file size was smaller than the original therefore able to work in Brawl. I used the Smashbox file resizer just to be safe though.
