No they replace the Pokemon Trainer's so I'd probably suggest (if not already included) using the separate char system to keep that at bay

It's not just for Minus (i think), and you can edit a <insert character rel> to modify incase you don't want those slots (like a Sonic) to make it a marth port so Lucina can have her own too!

Anyway, can't wait for Awakening Roy.  That Roy is so awesome, that Sakurai couldn't handle it.

Since the files mention the cosmetics being added, where do we put them or rather at what ID?
Also, this looks sweet and I hope to see more characters becoming added (melee-removed reunion!)

More than likely.  The PM-playing community would be in an uproar if something that worked offline and majorly affected play didn't work online.
