You know how someone's doing the vertex hack with peaches head on samus' body to make helmet-less samus? Would it be possible to get rid of sonics' shoes and replace them with shadows'?
And also is it possible to edit stage vertices and get it working in-game?

Yes, you can edit stage vertices and get it to work in game; they're no different from any other game model. I've done it a couple of times myself.
