How do I get a texture to come up as transparent using Gimp 2.6? I'm trying to get rid of Wolf's spikes, shoulder pads, and scouter.

I'm not sure if all those textures can be made transparent, they might not be able to, but you can try.
It should be just as easier as using the "eraser" tool, or "background eraser" tool.
(Sorry, I don't know the names because I use Paintshop Pro.)

I have the freezing fixed but the parts that I wanted to be transparent have turned gray and they are still there.

How do I do that?

I know that it is possible to make these things transparent because I've seen a texture with them removed.

To make it so that any polygon can be textured invisible (like Ike's cape, versus Marth's, which turns black), open the costume in Brawlbox, go to Materials1, and change the "Type" to 3.

That makes the whole part of the texture transparent, not just the parts that I want transparent.

I looked at the other texture that has those parts transparent and all they did was erase the parts that they wanted transparent. They didn't change any of the materials 1 specs.

I'm not sure about other programs, but in Gimp, and maybe others, Its layer -> Transparency -> Color to Alpha (If Alpha Channel Already made). This should make whatever you had selected transparent. I would use the Free Select/Lasso tool to select the area to be made transparent.

I've already tried color to alpha, it doesn't do anything for me.

    <_<

Some things can't be removes just by transparency. Period. They either have to be vertexed out, hexed out, or made completely invisible with materials.

There's a scouterless Wolf model in this thread: http://forums.kc-mm.com/index.php?topic=4592.0

But his spikes and shoulder armor are gonna have to be vertexed out.
