I'm sure someone brought this up already, but I searched for a while and couldn't find anything.
Anyway, is there any way to prevent textures reverting to their originals when switching back and forth with Zelda and Sheik, as well as when Zsuit Samus gets her suit back, when Pokemon switch, and when fighting the Master Hand?

You need the .pacs for their textures.

You need the PAC files for those characters to maintain their textures. Otherwise you'll just get back their original textures.
PAC files are also used in some of the 1P Game Modes, such as All-Star, Subspace Emissary, Boss Battles, and of course the Master Hand fight in Classic Mode.
