Alright so now can I inject my hacks into an ISO now? I want it to be in my USB loader instead of opening homebrew and then clicking gecko and then waiting for it to load. SO can I?

You need the tool to create the key.bin files (which I hope you still have), it's called "MakeKeyBin"

Yes, you replace the files with the ones you have
(Think of partition 1 as your pf folder)

To replace files you right click a file and click replace, after you do this the wiiscrubber will go back to the main directory (which in my opinion I hate)

Oops, I forgot to mention directorys. Click the little icon with the + and it will take you into it's contents.

You right click the pac files within the directorys, anything with the small + icon you can't replace, think of it that way.
