re-name the bones, then edit the FitMotionEtc.pac so the quills are shorter in the animations

what would i rename the bone to? like can i rename it to anything and it will show it as a one slot?
Edit: wait what if i just changed the actually bone size? would that work? or would i still have to make all the quills in the motionetc.pac smaller?

just name it anything... like add the words "disabled" at the end of the bone. then in each animation, scale the bone down, then save the fitmotionetc.pac. however, they wont move in the animations.
shrinking the actual model bones may cause glitches

so lets just say i kept it the same name but instead i added like a 01 to it, and changed all the animations so that way the bones are shorter. it will still work so long as i dont change the actual bone model?

yes. thats how i do all my re-sizes.
for example, i changed the X-Rot bone on Ivysaur to "X-RotVena", then resized the animations for that bone to fit Venasaur's size because the X-Rot bone affects all bones when resized
