By looking at your download, I'd say your common5 is filled with a lot of CSPs. Remove some, that's all you can do.

Is there seriously a limit to how many I can have? And will deleting them be fine or will I have to replace them with the originals?

There is a limit if you're using CUPASH. However, the portrait limit is negated when BrawlBox is used.
Basically, try reducing the number of colors for your portraits to a smaller number (72 colors is manageable).
Also, I recommend that you try using sc_selcharacter.pac, instead of common5.pac. That way, you don't always have to restart your game each time you make changes to the file, and for the fact that sc_selcharacter.pac is at a higher priority level than common5.pac. Of course, sc_selcharacter.pac does need to be compressed before it can be used.

Just experiment with the file whenever possible. A small tip is to export the archive, char_bust_tex_lz77, and then insert it into an unedited sc_selcharacter.pac.
Also, remember to remove the _en part of the file name, or else the file won't be read.

Well, I just found out that my Tron portrait is 322x350. I could have sworn I resized it.
If it still freezes after I resize it, will I have to export every portrait and place them back to reduce the number of colors?

Keep the notes below in mind...
All custom portraits are in CI8 format, and use palettes. Most custom portrait palettes use up to 240 colors, while others may use up to 256 colors, or as little as 48 colors. DO NOT change the texture format of the portraits, or else the game WILL freeze.
The size dimensions of all the portraits have to be 128x160 pixels. The game will freeze if even one portrait does not meet those size dimensions.

Well that's good to hear. Sometimes I say this stuff to people who have similar problems, and yet their game still freezes on the character select screen.

To modify the small portraits, get hold of a series of files, called InfFace###.brres. They get stored in the directory...
[SD drive]\private\wii\app\RSBE\pf\info\portrite\InfFace###.brres
Regarding the match results portraits, you can export the BRRES files with the modified portraits from char_bust_tex_lz77, and store them in the directory below.
[SD drive]\private\wii\app\RSBE\pf\menu\common\char_bust_tex\MenSelchrFaceB###.brres
Just make sure that the files inside that directory are not compressed, or else freezing is likely to occur.
