Fat32? Fat? What?

Hey, I had a quick question.
I've formatted my card a couple of times and when I do I have the option of changing the File System. It's default is FAT, but there are options for FAT32, NTFS, and exFAT.
Fat32 gives me more room on the card, but I'm not sure if that'll effect the mods. Would anyone happen to know?

My SDHC 8 GB sd card's file system is Fat32 and the mods I have put on it worked fine if that helps.
