I've been doing a hack for Hatsune Miku (http://forums.kc-mm.com/Gallery/BrawlView.php?Number=18523) to completely replace Zero Suit Samus with her, animations, moveset, everything.

Now, I'm running into a few problems. One, because Zamus is a transforming character, her MotionEtc.pac won't work with Riivolution. Two, Zamus's subroutines all involve a whip in some way and I really don't know much about subroutines.

So, my question is, is it possible to take the .pac for, say, FitPurin and just replace the files in it with FitSZeroSuit's? The main question is, can I put this hack onto a different character without having to do the whole hack again. Jigglypuff isn't useful because it behaves nothing like I want to, and it would take forever to change, but you get the gist.

Thanks in advance!

Often, it isn't a good idea to do that, due to animation issues.  The Final Smash also plays a factor in all of this.

Is there any way I can simply get the MotionEtc.pac to work on Zamus? I'm sure I can figure out the rest with time, and they're not game breaking or anything. I didn't think it was very practical, as it was =/

Yes, I believe there is, I'm pretty sure Zamus's motionetc.pac is stored inside one of the common.pac files. if you replace it in there, it should reflect outside there.

I believe Project M also figured out a way to move the motion.etc files outside of there too, so you may want to investigate into how they did that.

As for the subroutines, I cannot really help. That's a difficult topic.

Moving one character over another is currently pretty close to impossible for most characters, and it will stay that way until the clone engine is perfected. It's ESPECIALLY hard if you know nothing about module files and subroutines.
