I have a set of textures for charizard, ivysaur, and squirtle and the trainer. When you get the final smash and you start it the textures go away and i heard you need to make a FitPokeTrainerFinal.pac to prevent that from happening. The problem is I don't know how Embarrassed

It's as easy as making textures. Just extract the textures from the Pokemon and replace them in the final smash file. I have NO idea why they needed to include the Pokemon's textures in a seperate file.

Pokemon Trainer's Final Smash is unique in that he has 5 Final Smash PAC files.  Each one is used by a specific color slot; 00, 01, 02, 03, and 04.

Not possible. The final smash model has all 3 pokemon and the trainer on the model so you can't just replace it. There is no way to put vertex hacks on the final smash without having to remake the hack.
