Screen Flickering

Whenever there is some sort of animation in a stage (for example, the lava in Norfair), the screen does a strange flicker around twice per second, and then stops when the animation is done. Any idea why this is happening, and how to fix it?

Sounds like oddities with the screen shake animations? Are you using common2.pac on your SD card? If so, you need to find a pure common2, and use a certain Brawlbox revision(I think 0.63d) to replace the borked screen shake animations with the originals.
