I was wandering around SmashBoards and decided that for my first project I'm going to remake/adapt the Dark Samus moveset edit. That way I won't have to make everything up and can focus more on getting the hang of it.

Brawl+ already has codes that can alter a characters physic settings and existing moves like: knockback, damage, hit type, knockback angle, speed, hitbox size, etc. Project SA is going a step further, it lets you change every character attribute as well as allowing you to create completly new moves using the character's animations.

and.. I was wondering, if you put a code on a character to make a "new" character, like Phoenix Mario, will it take the place of all Mario's costumes?

It would probably need to be modified. The super codes tend to change the timing information (Startup, duration, delay) for moves --- and some moves have multiple components.
I really wish that before Plan Zero is released... a method of adding new characters is added first. I can already imagine the complaints from people who fail to read that this is a REPLACEMENT for ALL CHARACTERS.

If people actually read that stuff... we wouldn't have half the questions about where to place stuff for the SD loader. :/
