Check the original Samus on 3dsmax and see to what the original Morph Ball is rigged.
Rig the new Morph Ball to that same bone (And the morph Ball must be its own Mesh/Object: Detached from the rest).
Now, in BrawlBox:
Open the original Samus00.PCS and go in ModelData[0]>3DModels>FitSamus>Objects.
Here, find the MorphBall object and to the right search for "Visibility Bone".
Now, make sure to put the Visibility Bone you saw here on that new Samus' Morph Ball objects.
