Since the SFX are already made, I might leave it up to you to change the SFX ID's. Leon Exodio knows how to do it, but we are far to busy to be working to long on one thing in particular.

So we could put any custom character (about Sonic's size) over Sonic, and port him over anybody? That means we can put Silver over G&W, for example. Would that work?

Yes that would work. But certain movesets that are weirdly coded have some issues with FS

That's ok. If G&W could manage to handle Super Silver with you're .rel, then it's a lot better than putting Silver over someone useful.
