Thoght I'd may play with you a little bit, this is the method: You have your model already rigged (from now on model A), and you have the character you want him over (model B). I opened three windows of 3DS max, but you could just take notes. I opened one with model A, one with model B, and a third one with model A as well, for reference (reference model is C).
I then unchecked all the "Always deform" on the objects' skins of model A. Then I began moving all the bones, so that rotation matched model B, but transition matched model C.
After doing so, I exported it into brawlbox, and tested with the character motion, It deformed a little bit. So I pasted the transition of the character over frame 0, exported again, and imported back to 3DS max.
In max, The model looked moved weirdly, fixed it by unchecking and checking Always deform on skins. Then I vertexed the now a little bit deformed model A so it looked normal with the new transitions. Exported.
Finally Imported it again in brawlbox, added the bones it did not have (and renamed others, if I had not done it before) so that it matched model B's bone structure.
Tested in game, and it works just fine.

Well.. Due to it being almost the end of the year I'm now a lot less busy and thus bored.. So I just picked up and started redoing an old model.. Although I restarted from scratch redoing the smoothing/optimizing of the armor due to the old one looking really blocky.. Then I made an asleep form of the Overlord Sword (its an evil master sword what else can I call it?) to be with its wings kinda closed like how the Master Sword was in wind waker and now started working on the faces but haven't done anything other than fix their necks. Wish I had finished Darknut Ganon before :/

Finally fixed those pesky shoulders on Shiva!  Only thing left are the left thumb vertices, which are causing some really bad stretching.
